This was the second nomination for Stone, who previously received a nod for Birdman.
Stone received high praise for her portrayal of a struggling actress.
Damien Chazelle's modern-yet-throwbacky musical, which co-stars Ryan Gosling as musician Seb, was nominated for a whopping 14 Oscars.
The nominees this year included Natalie Portman (Jackie), Meryl Streep (Florence Foster Jenkins), Isabelle Huppert (Elle) and Ruth Negga (Loving).
"I still have a lot of growing and work to do," Stone said while receiving her award. "This guy [the Oscar] is a beautiful symbol to go on that journey thank you so much."
The emotional actress thanked Gosling, Chazelle and a handful of others in her speech.
